Most guitar players are not used to thinking about what notes they are using. Instead, they play based on fretboard shapes. This works great (especially if you use a smart fretboard mapping method like the String Fragment System).

But there's another option called the "Pitch Content Approach". This is actually the way most instrumentalists improvise. Piano players, for example, think in terms of music theory. If they want to play a chord, they think of the actual notes that make up that chord. If they want to play a scale, they think of the actual notes that make up that scale.
